To show and have the assigned categories use the placeholder in the Template text-are: %category%

You have two categories assigned to your post. And we show all assigned categories which are assigned to a post.
If you want to show only one category you can assign only one category to your posts.
With the standard WordPress core feature we can’t detect which category is a main- or subcategory. All categories are only assigned to a post.
Show only one category has no really a meaning … show the first … we don’t know is this a good meaning.

To say what daniel said in different way, we right now have no way to detect which category is more correct. Maybe if someone has a suggestion how to detect it we will be able to do something about it in future releases.
The whole template feature is very new and we are still waiting to get more feedback on it to decide how to improve it more.
